That chest is actually the kajiit caravans selling inventory, and every 48 in-game hours every store's and vendor's supply gets refreshed. Sooo... Wait 'till the caravans are in dawnstar, wait 48 in-game hours,activate their supply(ask em what they have for sale) and it should refresh the chest's inventory.

I went to Dawnstar to look after the "hidden/invisible" chest found near the mines in the city, but I couldn't find it. Where did it go? Was it all a glitch that bethsheda have fixed?

Yeah , for example the Dawnstar chest being moved further beneath the ground. So I guess there's no mod that brings them back up?
